Okay, so the church I am with has 2 GLD112’s connected through CAT5 and Dante cards. The main boards has all the XLR inputs and the second uses the I/O ports. On Sunday, the second board had levels changing (supposedly these boards are independet). I notice that the inputs affected were groups and DCAs on the main board.

The boards are supposed to be independent but the second board isn’t. Is there a setting to make sure they are independent? Are they not actually independent?

only one board has control over preamps… the other only has a trim

then it also depends where you split your signals, if they are post fader, the levels will not be independent
switch it to post preamp (first position)

You mentioned the levels changing are groups and DCA’s, they will change as they are output buses.
The individual inputs can be raw feeds depending on settings of where the Dante is fed from.
